So, I stopped to look into the different non-Jedi and non-Sith Force orders, mostly spurred on by a Imgur post of all things, and I stopped to wonder where some of these were in our world's canon, since a good chunk of them were invited into the New Jedi Order by Skywalker in the original EU. What I'm going to do here is put what they were, a brief description, and my general guess where they would be. That all said, I'm more than open to be shut down, but I saw some of these and the ideas started spinning out of control, so I'd rather get my answers now before I go further.
Jal Shey: Nomadic Force-users with a stronger focus on the esoteric and mental side of the Force. They are functionally similar to the Jedi in philosophy, but are far better in Force powers than saber combat.
--If I had to guess as to their fate, I'd say they're either still doing their usual nomadic thing or have been invited into the current NJO, though the latter seems less likely. Since they were nomadic, they were less harshly hit by Vader than some of their counterparts.
The Jensaarai: A complex group in that they follow Sith teachings and hate Jedi, but are in fact light side leaning. Essentially, their founder stumbled onto a document claiming the Sith were the original Jedi and were then exiled by the organization that became the Jedi, leading the Sith's fall to the dark side. They initially sided with the Empire, but were betrayed and put on the run until the Empire's fall. In the original EU, they were eventually recruited into the NJO by Skywalker.
--It makes zero sense to me that these guys would side with the NJO. I could see them cooperating with the Republic MAYBE, but if there was ever a Force group to side with the Redeemers I think this would be it. I could also see them perhaps siding with the Mandalorians, depending on how diplomacy is handled.
The Matukai: Unlike the others, the Matukai have no Jedi or Sith basing. In short, they focus entirely on the Force's relationship with the body and are an intensely internal school of the Force. They have interacted with the Jedi, who have attempted to integrate them in the past, but to no avail. They were persecuted by the Empire and, in the original EU, were brought into Skywalker's NJO.
--Likely, this group would be acting a great deal like the NJO in that they're trying to rebuild and recruit, perhaps allied with the New Republic though in a less heavy capacity as compared to their Jedi counterparts. There's probably some degree of relationship with them and the NJO, though whether it is a full-on assimilation or just a sort of cross-training program where Jedi train with Matukai masters and vice versa is up for debate.
The Witches of Dathomir: The phrase "Force-sensitive Amazon shamans" can pretty well sum them up, though they were founded by an exiled Jedi. They were primitive until Warlord Zsinj invaded the planet and were liberated by Skywalker, at which point they began joining the Republic, though it's doubtful that it was a fast or seamless transition.
--Either they remained on their home planet and are still doing their own thing, or were found by someone and uplifted.
The Ysanna: Another primitive society formed by a lost Jedi colony. Almost all of their members are Force-sensitive (since there were so many Jedi involved) and developed into their own largely unique culture. Like the Witches of Dathomir, they were found by Skywalker and uplifted.
--Depending on how keen the Jedi are on investigating into the old lost colony, there's a good chance they're probably either still doing their tribal thing or have been uplifted to reunite with the Jedi. That said, there's also another option that they simply don't want anything to do with the Jedi, since they are a breeding Force-sensitive society, and thus would be utterly decimated if they adhered to the Jedi Code. There also might be a degree of relationship between them and the Jedi along the lines of what I suggested with the Matukai. Or, if you wanted to get really freaky, have them develop a relationship with one of the other groups mentioned.

The short-hand of the story is that they are the descendants of friends and family of Jedi during the New Sith Wars (2000-1000 BBY) and hid on a very hostile planet to protect themselves from the Sith, expecting to be picked up later by Jedi. No rescue came and they had to fend for themselves, creating a warrior culture with Force-sensitives called Zeison Sha who specialized in telekinesis and chakram-like blades. They never reintegrated with the Jedi, largely due to their own strong familial bonds.
--This is another group that might be Republic-oriented or might be Redeemer allies. They sure wouldn't like the Jedi, but it's hard to say if they would go out of their way to combat them. I actually can't see them becoming Mandalorian, as their familial bonds would make that difficult, though those who lose family would undoubtedly make great recruits and they would undoubtedly respect their fellow warriors one way or the other.
